The wharf element is the older and more interesting half: it comes from Old English "hwerf", meaning a bank or shore, and the sense of a structure built out over water for loading ships developed later. "Master" brings the sense of a person in charge, so a wharfmaster is literally the one who holds authority over the wharf. The plural simply applies the usual English rule of adding "-s" to the singular noun, so the word refers to more than one person holding this office, such as the men responsible for several berths in a busy port.
