The "re-" is the Latin prefix meaning "again," which reached English through Old French and Middle English, while "fill" is native English, descending from Old English "fyllan" and ultimately from a Germanic root meaning "full." The verb and the noun share that same construction: the verb means to fill something anew, and the noun names the act itself or, in the second sense, the replacement portion, such as the ink cartridge slipped into a pen. The second sense is the more recent and more practical one, since it describes an object designed to be swapped in once the original supply runs out.
